Removing Trade Route Blockades

Do I have to attack factions that impede my trade route or trade agreements under friendly terms in some way? I never accepted them as any attempt to reach peace or trade agreements will receive serious negative comments. If the degree of diplomacy brings them dust and they can not make money, what is the focus of diplomacy in this game?
